If you extract MFCCs using the above configuration variables, they are saved in big endian because HTK's default endian is big endian.

 FATAL ERROR - Terminating program HERest

Can anybody help?

If your machine has intel CPUs, the above setting tried to load MFCCs in little endian. So there is a mismatch in byte-order handling between MFCC extraction and MFCC loading. How about comment out byte-order related parts from train.config as follows:

# BYTEORDER = VAX
# NATURALREADORDER = T
# NATURALWRITEORDER = T
TARGETKIND = MFCC_E_D_A_Z
SAVEBINARY = F
HMATH:USELOGADDTABLE  = F
