Hi,

In the 2-stage clustering, tree are first constructed using the reference tree, then the standard clustering is performed. However, when using the reference information, the node is not split if any models are not assigned to a child node. After that, the clustering stops using the reference information.

Please check the question of root node of your reference tree.
