Thanks for your reply. I still have some doubts about the process. 

(1) First constructed trees using reference tree.
Should the reference tree be compatible with loaded MMF model definitions? I mean if a untied MMF is loaded, it lose the assignment of which model with tree nodes. 
If it need the tree and corresponding clustered MMF, it becomes the problem which I mentioned last mail. I can't see the impact of reference tree. Your refer to the question of root node of reference tree, however, does it mean it doesn't primarily split the child node according to reference tree even if there is model assigned in the node? 

(2) Secondly, apply standard clustering at the second stage
I'm not sure how to turn on the "context-clustering started in the middle of the tree building". The standard clustering process a already tree based clustered HMM model   without any further splitting in my test. Should I untie somethings?

However, when using the reference information, the node is not split if any models are not assigned to a child node. After that, the clustering stops using the reference information.

Please check the question of root node of your reference tree.
